Everything displays some files that have already been deleted.
here is a screenshot (attached). You see that "date modified" is empty, because the file does not exist anymore. Reboot does not help.

try exiting everything (RC on system tray icon, exit) and then go to where you have everything installed. I put mine in Program Files(x86), but I don't think it has to be there.
Delete the everything.[pcname].[user].db file there and restart. this will cause it to rescan all the drives and rebuild the database. Sometimes it does seem to get a little lost.
