Steps to reproduce:
1. Add network folder to everything 1.5a settings (eg \\192.168.0.1\my_folder)
2. Let everything complete indexing of the folder
3. Turn off the network folder at 192.168.0.1 (or whatever your NAS/server address is that you added above)
4. After failing to connect to network folder(s), the folders are removed from the everything settings and must be readded again.
This was not the behavior in 1.4. Folders should stay in settings even if the network folder is offline, and continue indexing folders as normal once the network folder comes back online.

Everything 1.5 should be keeping your offline network folder.
It sounds like Everything is losing your settings or database.
Please make sure Everything is installed correctly and running as a standard user:

- In Everything, from the Tools menu, click Options.
- Click the General tab on the left.
- Check Store settings and data in %APPDATA%\Everything.
- Uncheck Run as administrator.
- Check Everything Service. (Please make sure this is tick-checked and not square-checked)
- Click OK.
- Exit Everything (right click the Everything tray icon and click Exit).
- Restart Everything.

(I'm not the original poster; just came across this.)
I had to recently re-install Everything (can't remember why) and I'm now having this problem. My machine doesn't auto-reconned the four drives I have on my Synology, instead I have a script that I run to do it manually.
Recently, I lost my four "Folders" definitions and their staggered refresh times, etc. I added them back. Today I had to restart the machine again, and could just "find" something I knew existed. Sure enough, all the NAS folder paths were gone again.
I just made sure that my Options settings were as you indicated above, and will report back on my next restart... IF they're gone again Because I won't be happy!

Please check for any third party tools that might be deleting your %APPDATA%\Everything\Everything.ini
